Personally I feel it was a good idea not to include the Titans. It would have taken away the importance of the Young Justice team... though season two did that anyway and got itself cancelled... The New Teen Titans cast would have stolen the show and once they were there, you would want more shows with them in them (out of nostalgia for the previous animated show) and less of the new guys.
If I were to have done Young Justice, I wouldn't have made up my own universe and did something similar to what Teen Titans did. I'd loosely follow the comics, but leave breathing room to follow my own stories. I'd have season arcs based on one character's story too, but leave plenty of shows that were one-offs, leaving room for adventure and fun. But I'd also keep it serious, like YJ did. My team would disappoint you, because I'd keep the original team, and I'd borrow some next gen titans because Young Justice had a very small line up.
I'd use: Tim Drake (Robin), Kon-El (Superboy), Cassie Sandsmark (Wonder Girl), Bart Allen (Impulse), Lorena Marquez (Aquagirl), Virgil Hawkins (Static), and Greta Hayes (Secret). They would still be mentored by Red Tornado, but I might have Cyborg "guest mentor" as well. I borrowed Virgil and Lorena because as I said before the actual young justice roster is small and has some "eh" characters like Flamebird and Lil Lobo.
